Not quite sure I understand the problem.

You don't need emails from a user to set their permissions. Most administrators set the "Registered" group to have permission to access and post on their forum and close access for the "Anyone" Group.

That means you do need them to complete registration (i.e. They must respond to Nabble's email to confirm their address) in order for them to join the "Registered" group.

Are you really saying that they say they don't receive the confirmation email from Nabble? That's the much more common query.

For all people wishing to gain forum access, I receive an email from Nabble that include this link: http://screencast.com/t/NvTg0a3Z

I click the link and give them "Member" status. That is the permissions email that I am not receiving for some (not all) new people trying to access the forum.  Sometimes I can go through the People list in the forum and manually set their permissions, but most of the time if I do not receive the Nabble email, they will not be in the list either.

Thanks.

Ah!  You confused me by saying you had an email from your users. I think of that one coming from Nabble (although, obviously, it is generated as a result of user action) and, of course, you have a forum, or sub-forum, that has View permission removed.

As far as I know, that mail is only generated when someone actively attempts to enter a "hidden" forum. Depending on the structure of your forum and any sub-forums, It is perfectly possible for people to register, and so appear on your "People" list without attempting to access the "hidden" forum. Could that the the situation in your case? If so I have a post at:
http://support.nabble.com/Moderating-free-forum-tp6873076p6873871.html
which explains the difference between groups such as "Anyone", "Registered", "Member" that may be of help.
