I think Nabble would lend itself well to a bug tracking app that could be embedded on another site.
A help desk/support app would be good too.
There isn't much out there that embeds nicely.

I'm intrigued by this request. Are you aware and have tested the feature at:
Options > Application > Extras & Add-ons > Work > Workgroup
Are there shortcomings for your purpose?
What additional layout changes or additional fields, etc do you have in mind in any of the existing apps?

That looks interesting. I will have to play with it a bit. Would anonymous users be able to submit threads?

That would depend entirely on the permissions you grant to a forum's various user groups.

By default "Anyone" can post. That means they don't even have to provide a valid email address. They'll need some kind of username, but that wouldn't identify them.
